Okay. So, for now I'm gonna put aside all the rampant speculation and plot nit-pickery, 'cause I've been wondering about this since the season 2 finale.

The Alchemist still has Phantom Limb's PENIS, right?

(which, incidentally, might go a long way towards explaining him being batshit crazy.)
