So I think Kano killed Jonas because he found out Jonas made his old partner Blue Morpho/Monarch's Father into Vendata.

My guess:

Kano was the one piloting the plane that crashed, killing Monarch's parents. Jonas arrived on the scene, tried to save them but it was too late. The son's body was never found.

Taking pity on Kano losing his employer/crime fighting partner, Jonas took him in. Vendata was a failed attempt to reanimate the father (or maybe, for science!).

I don't know how canon the art on the Season 5 DVD is, but in the drawing of him turning on Vendata Jonas has his traditional huge grin, so I'm guessing his motives for fixing Morpho are most likely in the pursuit of super science.

But Kano appeared to be mute even while working for Morpho. The "great man" he killed for which his "silence is [his] penance" could likely have died even before that flashback. This doesn't disqualify the notion that Kano isn't also responsible for both Jonas Sr. and Morpho's deaths, but it's the kind of swerve Doc and Jackson like to throw at us once we get comfortable with a theory.
